In the documentation I linked, you can specify a sub-directory using the <probing> element in your application's .config file:
<configuration>
  <runtime>
    <assemblyBinding xmlns="urn:schemas-microsoft-com:asm.v1">
      <probing privatePath="plugins"/>
    </assemblyBinding>
  </runtime>
</configuration>
Your .config file is named the same as your application with .config appended and located in the same application directory. For example, myapp.exe.config.
