Yes, you'll have to iterate through the nodes. SQL Server doesn't support multiple node updates at once.

One way you could do this is something like this:
declare @counter int
set @counter = 1
while (@counter <= 3)
begin
   update #temp 
   set myXml.modify('replace value of (/document/value[sql:variable("@counter")]/text())[1] with "somevalue"')  
   set @counter = @counter + 1
end
