I have a document library with rentention schedule on it enabled which declares them record after a certain period and then after X years sends them to the Record Center.

While configuring the Send to connection, I specified the connection as "Move and Leave a link". As the SP timer job ran last night, it took around 5000 items to the record center's drop off library. Out of which 4000 were ultimately routed to their correct destination and remaining 1000 were stuck in the drop off library. After playing around with it, i found out that the ones in the drop off library doesn't have values in one of the mandatory fields. So I entered values in all of them and then ran the Content Organizer Processing job manually in Central Admin to initiate the routing. This finally moved them to their destination library leaving the drop off library blank.

Now my issue is that, when I go my source library where I had enabled the retention, the links for the last 1000 items still points to their location in drop off library and are not updated with their final location.

Have I missed something ?

Edited:

1. Create a Document Library
2. Go to Library settings > Information Management Policy and enable retention
3. Declare the items as records when document date + 1 year
4. Add another stage - When document date + 2 years - Move to record center and Leave a link
5. Document date + 1 year is satisfied and all items becomes records (All OK till now)
6. Document Date + 2 years is satisfied
- All items satisfying this condition and moved to the Drop Off library of the Record center
- Out of which some are routed to the destination library within the record center as per the content organizer rule being set in the site setting of record center
- But some documents are still stuck in the drop off library because their content type has a mandatory field which is blank.
- I set that mandatory field and all documents are routed to their destination library
7. Now when I go to the library I created in Step 1, and links for the files(which got stuck in the drop off library after their retention period) still points to the URL of the drop off library whereas they have moved to their destination library
8. However this is not the case with the items which were straight away moved to their destination library in the record center means they point to the URL in their destination library.

I think you only missing a simple rule: start from the very beginning. It's hard to understand what you are talking about...
